By default, the view will include our custom track along with the default UCSC tracks, including genes, mRNAs, cross-species alignments, SNPs, etc. The user may then fully interact with the browser; its behavior is the same as when accessing it directly. One may also download track information from the browser, such as the conservation scores.

The /gbdb fileserver offers access to all files referenced by the Genome Browser tables with servers in North America and Europe. Some files in the browser, such as bigBed files, are hosted in binary format. For example, in the hg38 database, the crispr.bb and crisprDetails.tab files for the CRISPR track can be found using the following URLs:

The UCSC specification for WIG files uses 1 based coordinates and for BED files uses 0 based coordinates. If data looks off by one, check for a possible 0 vs 1 based coordinate issue. Both GFF1 and GFF2 have been proclaimed obsolete; however, the UCSC Genome Browser only supports GFF1 (and GTF), and GFF2 is still in broad use. At the top is a [General] section which defines basic things such as the database backend to use, the path to the database files, which plugins to activate, and which tracks to show by default. I had a wiggle file in mm9 format. I converted it to bedgraph and using UCSC liftovered it to mm10. Then sort it and convert it to bigwig and put it in UCSC custom track. But something was changed. In wiggle format I could see the coverage by height but know all points within genome have same hight. How I could change it? Thanks in advance

The database is optimized to support fast interactive performance with the web-based UCSC Genome Browser, a tool built on BigWig files are created initially from wiggle (wig) type files, using the program wigToBigWig. The resulting bigWig files are in an indexed binary format. The main advantage of the bigWig files is that only the portions of the files needed to display a particular region are transferred to UCSC, so for large data sets bigWig is considerably
